I have BetAngel running on a laptop with automation scripts running on the pre racing. I am also manually trading the same racing on a different machine, same Betfair account
Am I likely to run into any problems with this setup ?

It depends what you've got the Automation doing on the account, but yes potentially you could have problems.
The matched & unmatched bets will be common to both machines, so it would be very easy for you to manually modify/cancel/green-up a bet that the Automation has placed. Also the analysis of the profitability of the Automation strategy will be difficult with your manual bets mixed in.
